Spray thinner coats, build up the coats into your final finish. If you flood the paint or spray to much it can do the fish eye your talking about. Its not small bubbles, its where the paint actually spreads into small 'groups' usually semi circular in appearance. You'll get a better end result if you spray in coats. Just don't spray to thin either or you'll have more texture. Thats at least my opinion/experience.
You could also use fish eye flow out if you're mixing your own paint. Stay away from isopropyl rubbing alcohol is it has additives that can cause paint to do this.
